I'm modeling my first low poly character in maya and I was just wondering if the clothes and accessories should be model as part of the body or as different objects on top of the body?

depends on your design. for now, I would say its cool to have them part of the body

More often then not they are part of the body. This way you don't have to worry about the body mesh intersecting with the clothing mesh when you are animating it.

The only exception to this rule tends to be skirts as because its so wide open on the bottom, you would tend to want to see up into the groin area. But then even this is a question where if your game's camera will ever be at an angle where it can look up on your character.

yes, I can now say from experience, having mesh under mesh is a huge pain in the ass to get to deform properly. Avoid if at all possible.
